The song is about the loss of childhood innocence and sexual awakening. The song begins by hearing how Cyndi and her friend happily watch "Sally's Pigeons" after school: "free as a bird from 3 till 4 and never knowing why". As children their "nest" is their own backyards but as time goes by the two friends discover a wider world than that of Sal and his pigeons.
The song becomes one that laments the loss of innocence I think and this is seen in the last few lines where Cyndi's friend becomes pregnant and as for Sally he lets "his pigeons out to fly..." for the last time...
Childhood and its innocence and wonder flies away with Sally's pigeons and there is no going back. Cindi and her friend depart, the latter dying.
It is a sad song in a sense but also a poignant description of the loss of something sacred:childhood innocence.
